Hardy Board

Is the hardy board the best to use under new tile when installing it over a wood floor or are there other alternative underlayments?

When you say "wood floor" I'm going to assume you mean some kind of hardwood floor.  It would be really best to remove the hardwood and get down to the plywood subfloor.  Plywood is more dimensionally stable than hardwood and will minimize the chance of the tile moving resulting in cracks or loose tiles.

 

Put down backer board over the subfloor per the manufacturer's directions.  Hardie board is just as good as any other product.
