Tile even with flange?

Hoping for some help here as I need it.
Have started a DIY bathroom remodel and have set the new neo-angle shower pan and installed the backer board and put on waterproof covering. However, I messed up and did not add enough shims, so the cement board is behind the flange (also .5” above it on purpose). So when I add tile to the cement board, it will be perfectly even with the top of the flange but not cover it. 

Any way to make this work without ripping out shower pan and or cement board and starting over?

If I am reading your post correctly, your flange isn't exactly lining up as you stated. 


If possible, can you upload an image of the floor as is now? This possibly can be remedied by what tile installers call 'buttering up' or placing more than a usual amount of tile thin-set to cover around the flange.
