Where do I find the nails that coordinates with my bamboo flooring to install the molding?

Typically molding is nailed so that the head of the nail below the surface of the molding (countersunk) and then the hole is filled.  In the case of a finished molding, then a color patching putty or crayon is used.

  

In the case of putty, different colors (from the same brand) can be mixed if stock colors don't match your molding.

For something like your transition molding, I might suggest using construction adhesive as well as nails.  Small nails just don't have that much holding power for something that's going to be walked on.  Run a bead of construction adhesive and then use a few nails (maybe one every 10-12") to hold it in place until the adhesive sets up (usually about 24 hours).
