Typically, most wood or cork based floors have some type of sealant on them from the factory. With that said, unless you test out a small area, I would only opt for painting not staining them.
As for a paint to use, make sure the floor is clean and level first. Once this is done, you can use an oil or shellac-based primer and let dry. Afterwards, use a paint rated for floors that will be painted over the primer. The primer helps the top coat paint bond it directly to the cork, and gives the top coat a longer life.
However as stated earlier, you can attempt to try a small area to see if it will stain, but generally painting is really the way to go.
